One is that flame sword you get from the skeleton boss (I can't remember it's name ) but I kept that for most of the game. Also the sword you get as a reward for recuing Perry as that is a good weapon but you only get that when you are over 3 quarters of the way through the game.
Also keep the elemental blades if you find them all as they will lead you to the best weapon in the game. You don't have to carry them all around with you; just drop them on the floor in the blacksmiths that should stay there during the game and you can pick them up when you need them.

Since there are weapons in several classes (swords - one and two-handed, axes - one and two-handed, maces and clubs - one and two-handed, hammers - two-handed, and all the various bows), AND those weapons are leveled (only usable after reaching a high enough skill in Melee or Archery), there's really no reasonable way to say. It depends on where you are in the game and how you spend your points.
I mention when a melee weapon is one-handed or two because that determines whether or not you can also wield a shield.
Magic is leveled, too.
I mention Magic, because Fireball is one of the best weapons in the game.
Really, just look at their stats when you encounter them, and make your best judgement based on your allocation of skill points.

Clineschmidt's or Lastat's Blades (vampiric)
Crown of Thorns
Rage for the Order
Bow of the Order
Fireball (you could play the entire game with just this spell... nothing else.)
Third Level Lightning (chains through multiple enemies, killer reach)
There are so many good ones I didn't mention... keeping it to five choices in five categories.

I like great swords, so i'd have to say:
Clineschmidt's ,Lastats,Mournbringer,Mithril GS and a hoarfrost bow (otherwise a level 3 lightning magic, since you'll find that quite handy in a few places)

Good call for general melee.
Let us not forget... The Chicken.
